The Earth is formed. Shortly after a rogue planetoid called Theia (also sometimes referred to as Orpheus) impacted the planet causing what is referred to as the First Impact. The event is believed to have caused the formation of Earth's moon.

1947-1956
The Dead Sea Scrolls are excavated from the Qumran Caves near the Dead Sea, a lake in Israel. These scrolls seemingly fore-tell humanity's evolutionary dead-end, the coming of the Angels, the Second Impact, and the Third Impact. The scrolls eventually find their way into the possession of SEELE, a secret organization which uses them as reference to manufacture humanity's artificial evolution in the form of the Human Instrumentality Project.

Kouzou Fuyutsuki, an instructor at Kyoto University, meets a bio-technology student by the name of Yui Ikari. When Gendo Rokubungi is taken into custody by the local police department for violent behavior, he asks to be released under Fuyutsuki's supervision. Fuyutsuki's first impression of Gendo is that of distaste. The following autumn Fuyutsuki is told by Yui that she is romantically involved with Gendo, and that he is actually a sweet person.

The Katsuragi expedition leaves for Antarctica at the South Pole to study Adam, the First Angel (also referred to as the Giant of Light). The discovery proves Dr. Katsuragi's Sē Theory.

A massive explosion called the Second Impact consumes the continent of Antarctica at the South Pole, triggering global disasters such as tsunamis, floods, famine, and civil wars. The event leads to the death of over half of the world's human population.

Tokyo is destroyed using Nē Weapons, triggering a world-wide conflict.

Kouzou Fuyutsuki has been working as an unlicensed doctor when at the request of the United Nations, he heads to the remains of Antarctica to conduct a formal investigation into the Second Impact. There he meets Gendo, who informs him that he and Yui Ikari are now married and have a child. Kouzou eventually uncovers that SEELE, the organization that Gendo is involved with, is covering up vital facts regarding the Second Impact.

Kouzou Fuyutsuki continues to investigate on his own, which leads him back to Gendo Ikari, the director of the Artificial Evolution Laboratory. Kouzou visits the laboratory and threatens to go public with his findings. Gendo then leads him down into Terminal Dogma and introduces him to Naoko Akagi, a leading authority on bio-computing. He then shows Kouzou the yet unfinished Evangelion Unit-00, and invites him to join in creating a new era for mankind. After careful consideration, Kouzou accepts.

Construction of New Tokyo-2 is finally complete.

During a dispute between China and Vietnam over the Nansha Islands, the Japanese government creates the Strategic Self Defense Force. Since its military was incorporated into the U.N. following the Second Impact, the SSDF becomes the most advanced and only remaining military force under the direct control of the nation of Japan.

During a contact experiment with Evangelion Unit-01, Yui Ikari vanishes and is presumed dead. All attempts to recover her prove unsuccessful. Following the incident Gendo Ikari goes missing for a week, and although what happened to him during that time is unclear, upon his return he informs Kouzou Fuyutsuki that he is fully endorsing the Human Instrumentality Project. Naoko Akagi says that Gendo changed after the incident. Also around this time, Gendo places his son Shinji in the care of an acquaintance.

Misato Katsuragi, the sole survivor of the Katsuragi expedition that was in Antarctica during the events of the Second Impact, finally recovers from her aphasia. She attends New Tokyo-2 University, where she befriends Ritsuko Akagi and Ryoji Kaji (with whom she eventually has a passionate relationship with).

Asuka Langley Sohryu is chosen as the Second Child. On the same day, her insane mother Kyouko Zeppelin Sohryu hangs herself.

Misato Katsuragi and Ryoji Kaji break up. While Misato claims there is someone else, in truth she feels Kaji is too much like her father.

2008
The fundamental theory behind the MAGI Super-Computer System is completed by Naoko Akagi. Ritsuko Akagi, Naoko's daughter, graduates from university and joins Gehirn. She is assigned to Project E, placing her in the same department as her mother. As a result she finds out that her mother is romantically involved with Gendo Ikari.

Misato Katsuragi joins the 3rd Branch of Gehirn in Germany, where she meets Asuka Langley Sohryu, the Second Child.

Rei Ayanami (Rei-I) arrives in Gehirn with Gendo Ikari. Gendo explains that he is taking care of an acquaintances child. Naoko Akagi finally completes work on the MAGI Super-Computer System. The same night, she finds out from the young Rei that Gendo is only using her and does not return her feelings. In a passionate outburst of rage, she strangles Rei and commits suicide.

Upon the completion of the MAGI Super-Computer System, SEELE decides to dissolve Gehirn, which was part of its research phase. All of Gehirn's resources, projects, and staff are transferred under the authority of a newly created organization called NERV, which would oversee the execution phase.

The 8th anniversary of Yui Ikari's death. Shinji visits her bodiless grave with his father Gendo Ikari, after which he runs away.
