The episode begins in Misato Katsuragi's apartment as Shinji Ikari heads out to school. Misato receives a phone call from Ritsuko Akagi, during which they discuss the fact that despite having a cellular phone, Shinji has never used it. Misato believes that he is having problems making friends at school. Ritsuko explains her theory of the Hedgehog's Dilemma, that while two Hedgehogs might want to be closer, the closer the get, the more they hurt each other. She believes that Shinji is socially withdrawn in is his attempt to avoid that pain.

Meanwhile Shinji arrives at school a few minutes before the start of class and takes his seat. We are then introduced to Kensuke Aida and Touji Suzuhara, two students in Shinji's class as they discuss the events surrounding the battle with Sachiel, the Third Angel. Touji informs Kensuke that his little sister was injured in the incident, and curses the pilot of Evangelion Unit-01 for causing so much damage.

Evangelion ScreenshotDuring class, Shinji receives an Instant Message on his computer. It turns out to be two girls from the back of the classroom, asking him if he is in fact the pilot of Evangelion Unit-01. Shinji reluctantly responds with a yes, to which the entire class erupts in amazement and questions. After class however, Shinji is assaulted by Touji Suzuhara for his reckless piloting.

As a state of emergency is declared, New Tokyo-3 begins to lower its buildings underground. Although NERV Commander Gendo Ikari is away, NERV identifies the threat as Shamshel, the Fourth Angel, and mobilizes Evangelion Unit-01 to intercept it. In the meantime, Kensuke Aida and Touji Suzuhara escape from the civilian emergency shelter in their efforts to watch the battle.

Evangelion ScreenshotShamshel proves to be a formidable opponent. Within moments, Evangelion Unit-01's rifle is destroyed and Shinji is forced to flee from a barrage of razor-sharp whips that slice through entire buildings. His Umbilical Cable is cut in the process, and Evangelion Unit-01 switches to emergency power. Before Shinji can react, he is grabbed by the leg and thrown against a nearby mountain, where his classmates Kensuke Aida and Touji Suzuhara are hiding. They barely escape being crushed beneath the giant construct.

As the Angel approaches, Evangelion Unit-01 grabs both of its attacking whips, sustaining heavy damage to its hands. Seeing how Shinji is unable to fight while his classmates are in the line of fire, Misato Katsuragi orders them both into the Entry Plug, and for Shinji to retreat immediately thereafter.

Evangelion ScreenshotWhile Shinji obeys the order to allow Kensuke and Touji into the Entry Plug, he is uncharacteristically overcome with rage at the thought of retreat. With only a minute of reserve power left, Shinji unsheathes his Progressive Knife and charges at Shamshel. While the Angel's whips pierce the torso of Evangelion Unit-01, Shinji plunges the Progressive Knife directly into its Core.

Evangelion Unit-01 goes silent as its battery runs out, but not before Shamshel's Core finally cracks. Both the Angel and Evangelion Unit-01 stand immobilized against the twilight. Kensuke and Touji watch in awe and concern as an exhausted Shinji struggles to recover inside the Entry Plug.

Evangelion ScreenshotThree days had passed since the attack, and Shinji still has not returned to school, leaving Touji to agonize with the guilt of not apologizing to him sooner. He tries to call Shinji on the phone, but no one answers.

Five days had passed since the attack, and Misato Katsuragi struggles out of bed. She calls out to Shinji to get up as well, informing him that Evangelion Unit-01 is fully repaired, and that he should return to school. After receiving no answer, she opens the door to Shinji's room, only to find it empty. Shinji had run away.
