Members of the Human Instrumentality Committee discuss the latest Angel attack, most notably the incident with Evangelion Unit-01 consuming an Sē Engine. The event is at extreme odds with their scenario of the Human Instrumentality Project. However, as the decision to entrust Gendo Ikari with NERV is brought into question, Kiel Lorenz states that only Gendo could have made the project work, even though he too questions Gendo's motives.
At NERV Headquarters, Ritsuko Akagi and her technical staff review the damage reports, which are considerate. In fact, the destruction is on a scale never before seen, with damage to both Evangelion Unit-00 and Evangelion Unit-02 surpassing the Henflick Limit. The Command Center itself has also sustained heavy damage, and Ritsuko explains that they will have to relocate to the secondary Command Center.
Meanwhile in the Evangelion hangar, Misato Katsuragi and Makoto Hyuga overlook a heavily bandaged Evangelion Unit-01. Makoto explains that the unit and its newly acquired Sē Engine are completely inactive. Concerned, Misato comments that Evangelion Unit-01 has moved on three separate occasions seemingly without power, and should not be underestimated.
The Human Instrumentality Committee continue their discussion, this time noting the extreme damage sustained to NERV Headquarters, and the amount of time and money that had been squandered by the incident. The committee blames the fact that they did not put a bell around Gendo's neck, but Kiel Lorenz explains the bell was there, it just did not ring.
The scene cuts to Ryoji Kaji as he is with Gendo Ikari and Kouzou Fuyutsuki, asking how Gendo will explain this new development to SEELE. Gendo replies there is nothing to explain, and that Evangelion Unit-01 was not under their control. Under the circumstances however, he ordered the unit to remain frozen until further orders from the committee. Kaji agrees that to be a very appropriate decision, but is quick to bring up a disturbing fact; his son Shinji Ikari remains inside the construct.
Ritsuko Akagi and her staff attempt to eject Evangelion Unit-01's Entry Plug, but their commands are being rejected. They activate the internal cameras and to their surprise, the Entry Plug is empty, with only a Plug Suit inside. Ritsuko explains that this is the truth behind a 400% Sync Ratio. Misato demands an explanation, but does not get very far with Ritsuko.
The Second Day...
A dazed Rei Ayanami awakens in a NERV medical facility, surprised to be alive. Meanwhile, Asuka Langley Sohryu is in her room, one that she had all but trashed in a fit of rage over her defeat against Zeruel. As she cries on her bed, she is overcome with anger at Shinji, who she believes outperformed her.
The Third Day...
Against the backdrop of the heavily bandaged Evangelion Unit-01, Ritsuko Akagi and Misato Katsuragi discuss plans to salvage Shinji, who remains inside the construct. Ritsuko explains that all the molecules that made up Shinji's body are still inside the Entry Plug, but because Shinji had lost his ego-border, those molecules remain dissolved in the L.C.L. Shinji's Soul is also said to be intact, with his ego giving substance to his Plug Suit. The plan is therefore two-fold, to recreate Shinji's body and reintegrate his Soul into it. Misato is sceptical, but Ritsuko assures her that it is possible.
The Fourth Day...
Shinji Ikari, with his physical body dissolved, remains inside the Entry Plug. A thought sequence follows, showing Shinji attempting to put his world into perspective. Particularly troublesome for him, is to understand why he fights the Angels, even though he does not know what they are. They are simply labelled as enemies for him. An image of his father Gendo Ikari follows. Shinji makes a comment about Gendo trying to kill his friend Touji Suzuhara after already having killed his mother, Yui Ikari. The final revelation comes when Shinji admits that he already knew Evangelion Unit-01, that he finally remembers witnessing the incident that took his mother's life.
The Thirtieth Day...
A month had passed since the incident with Zeruel, the Fourteenth Angel, and Shinji Ikari remains dissolved and trapped inside Evangelion Unit-01, his condition unknown as NERV personnel continue to work on a rescue plan. Ritsuko Akagi and Maya Ibuki are busy processing data when Maya comments that it is amazing that Ritsuko had come up with such a detailed plan in only a month. Ritsuko responds that while she appreciates the credit, this is not all her work. In fact, most of it she admits is from ten years ago, during her mother's time and before she had started working there (see Analysis: Reference to 10 Years Ago). Maya is surprised to learn that such a thing had happened before, and when she inquires as to how it turned out, Ritsuko coldly replies they did not succeed.
The Thirty-First Day...
Another thought sequence follows, where Shinji Ikari tries to justify his existence to Rei Ayanami. He explains that for others to be nice to him, to accept him, he must pilot Evangelion Unit-01, which means he must fight the enemy, fight the Angels, and he must win. He then declares that everyone he cares and respects him when he pilots, they respect his worthless self. The next sequence likely depicts Shinji's sexual desire for Misato Katsuragi, Asuka Langley Sohryu, and Rei Ayanami, all three of whom are nude and offer to become one with him. Since all he wants is to be accepted, at this point Shinji believes he has been.
Meanwhile in the real world, Ritsuko Akagi and her team begin the salvage operation in their efforts to rescue Shinji. As the process commences however, Shinji's condition becomes unstable. The technical staff tries to make sense of the problem, but Ritsuko comments that their signals are being trapped, with Shinji's mind entering into an abnormal loop.
Ritsuko admits their intervention has failed as it was blocked by Shinji himself. Soon after Evangelion Unit-01 begins to reject the signals, and the Entry Plug becomes unstable. While Ritsuko orders to abort all operations and power down, the L.C.L. pressure inside the plug forces it open, spilling out Shinji's Plug Suit.
With Shinji's Soul still inside Evangelion Unit-01, Shinji finally becomes aware and is forced to accept that his present circumstances are of his own doing. It was his own choice to pilot Evangelion Unit-01.
Meanwhile an emotionally distraught Misato clutches on to Shinji's Plug Suit in front of Evangelion Unit-01. She curses science for not being able to save one small life. As she breaks down crying, she yells at Evangelion Unit-01 to give Shinji back.
From inside Evangelion Unit-01, Shinji makes out Misato's scent, triggering various memories of his mother and father, including a mention of Rei Ayanami. Moments later, Shinji is ejected from the Core of Evangelion Unit-01.
The Thirty-Third Day...
Driving into the city, Ritsuko tells Misato that Evangelion Unit-01 will be fully restored soon, although the Human Instrumentality Committee had suggested freezing the construct. Misato comments that humanity would even use God as a tool. Although she thinks the black box of unknowns is too large when it comes to the Evangelion Units, she is just relieved that ultimately Shinji was saved. Ritsuko admits that it was no thanks to her, and that the credit most likely goes to Misato. Ritsuko then asks if Misato wants to go for a drink, but Misato declines, explaining she has to go somewhere.
Later that night Misato is in bed with Ryoji Kaji. She asks about the Human Instrumentality Project, and what NERV and Gendo Ikari are planning. When Kaji asks if this is why she brought him here, she admits it to be one of the reasons. Kaji is amused and willing to be used, and replies that he would like to know this too. He then gives her a gift, the first in eight years, though he comments that it may also be his last.
